Kelanjutan kisah dari season 2. Setelah 2 bulan pertempuran besar yang terjadi di Tokyo. Organisasi Ghoul Dunia (WGIG) yang dinaungi PBB mulai mempertinggi perhatian kepada Ghoul wilayah Jepang, terlebih atas indikasi kemunculan para Ghoul bermata satu. Sebagai tindak pencegahan tragedi One-Eyed Owl di perancis tidak terulang. WGIG mengutus lima orang hunters yang terdiri dari dua kepala investigator dan tiga Ghoul ranking SS dalam upaya pencarian Ghoul bermata satu. Utusan WGIG tak segan dalam membunuh warga sipil untuk menjalankan misinya.

Sekali lagi Kaneki Ken akan dihadapkan masalah pelik antara dunia Ghoul dengan manusia. Di movie ini juga akan diperlihatkan kemunculan perdana dari Shisui Ken, salah satu investigator utusan WGIG yang tak lain adalah ayah kandung Kaneki.
